The reason why I put in the functionally unnecessary sapply is because the user seems to understand how sapply works, and may find it easier to understand than a concise use of <. I could be wrong. I would find it difficult to argue that all code is "Code Golf", but perhaps this is not the best forum for that discussion.

@GaborCsardi's comment is very helpful, and also indicates that sampling nodes may not have the expected effect of reducing your computation time. To measure the betweenness on a single node, you still need to evaluate all paths through that node from all other nodes. So, really, you haven't saved much computation at all. That is why betweenness.estimate works, because it limits how many nodes are in the computation.

I don't mean the code, but the mathematical function to create the marginal distribution. I included a link in my code that shows the derivation of the marginal distribution for the bivariate normal, you can check it there. This is correct, I don't think RStudio will check ~./profile. Note also that you have to escape dollar-sign quoted variables with {}, so the line you want to add at the end of Renviron.site is: PATH=/usr/local/texlive/2013/bin/x86_64-linux:${PATH}

Also, can you add some code to generate data like yours, something like: n<-1e7;d<-data.frame(d=factor(sample(1:10,n,replace=TRUE)),v=rnorm(n),v2=rnorm(‌​n),v3=rnorm(n)). I am having a hard time generating data big enough that doesn't complete in 30 seconds.

Do you really need to have the data in the same order as before? If not consider just using do.call(rbind,split(data, data$mid)), which appears a bit faster in my tests.

The code that you posted doesn't do anything (mainY is empty at the end), making it hard to figure out what you are doing. The selection metadata[x,2] almost certainly does not do what you want: x is being converted from a factor to a numeric. If it wasn't a factor then it would be using the rownames, of which you have none.

Perhaps it would be easiest (for us) if you wrote some code that would generate some random documents with roughly the characteristics you are seeing. Then, we can test some solutions and you can show us what you have tried with the sparse matrix solution. Honestly, a 10,000 term sparse matrix shouldn't be that big for documents with "typical" (meaning what I have seen in my limited experience) sparsity.
