I suggest you next time when your script will work incorrectly call strace system linux tool. It will show you which system calls your script waiting/calling. It may gives you some information to fix the problem. There is example strace calling: # strace -p32142 lsof tool can tells you which resources opened for your script

Did you use model classes? Create your own table class and extend it from Zend_Db_Table_Abstract. Then you can delete some record using delete() method.
