mbostock.github.com/d3/talk/20111116/force-collapsible.html Just do a selectall like this "vis.selectAll("circle.node")", but except for looking for a circle with the class "node", change the criteria to whatever you like. This is the selection reference: w3.org/TR/css3-selectors/#selectors, where "circle.node" is the "E.warning" row (e.g., class selector)

D3 effectively manipulates lists through its selections. Assuming your desired output is a collection of lines and circles, it makes sense to select all the circles and all the lines separately. This means applying data to selections in the same fashion (e.g., "selectAll('circle').data(vertices)", and "selectAll('line').data(edges)")

D3.js tree functions take a structured input in the form of a nested JavaScript Object. For example, the root node should have a "children" array property with the node's linked children. If you're building up something more complicated (e.g., manually), then the nodes array is separate from the links array. D3.js convention is that the links array is a list of objects with similar to the links in your second example.

I played around with it and it was pretty crazy. Depending on the parent it would sometimes fail inside d3: "vom is undefined: 6444" and other times it would render, but put the child in an ugly spot. So short answer is, you're right. The tree layout in the case is the problem.
