I think you answered your own question right at the end. You want to convert everything to PHP. In the end it will make maintaining and understanding the code easier. And will simplify your setup (you won't have these issues).

@alchemey89 Do you want a step-by-step explanation of this implementation, or the Cliff's notes, or the description of how this implementation differs from the pseudocode? I only ask because if you understand the algorithm in theory, there seems like little else to say.

Dijkstra's Algorithm works fine for unweighted graphs. You just give all the paths a weight of "1" while processing. OR you can take the 1000 edges in a row, and compress them to a single edge of weight 1000. (Though on this last bit, I feel the question is a bit vague.)
