yes it should sorry. I thought id changed all "phenotype" variables to counter to make this example easier to read. and $programme calls the programme.

I would have used dput, but the genotype matrix and the support dataframe are both rather large, at 700 thousand rows, so it's just a mess. I can put it in manually though.

I dont know why its not working. THe plots come out as empty so something about the by statement. Data.subset looks as expected just before it.
