You gave me the right idea - the #main div had it's height set to auto. As soon as the ajax content was removed, the browser window shrunk and this was causing the ugly jerk. I've got round the issue by firstly setting the #main div height to its current height, doing the animate scroll to top and finally resetting the divs height to auto. Bit of a roundabout solution but it works perfect :) Just uploading it to the server now.
