You may have more success considering the error code as unsigned (hex): 0x80100069; this means "The smart card has been removed, so that further communication is not possible". ??

@Niall I assumed that it is the Operating System (default application, or similar fundamental), since anything minor would not explain, why the ATR should change as a consequence.

@user1826116: Javacard works as you described. Native operating systems are called so, since they don't support java, so are supplier and chip dependent. While most suppliers have some means of adding code to standard cards, the approach depends on the supplier. It may well be, that the supplier offers additional code only as a service and customers have no way to do it on their own.
