It doesn't help you, but I've recreated this in AutoMapper 2.2.1 as well as the the 3.0.0 pre-release. Foo -> Foo works, Foo -> string doesn't and nor does string -> Foo. I'd suggest raising it as an issue on github project page. I also noticed you asked on their mailing list which is a good idea - they're pretty active there.

You should be able to simplify it a bit further if you wanted and inline NullableDateTimeConverter into CreateMap. There wasn't much to gain so I didn't bother, but might make it look a little less hokie :)

So has the ILMerge command failed, or has it simply also deployed the other DLL's as well? Have you used a tool like dotpeek or reflector to validate the merged binary? If it did fail, did the ILMerge log give any indication as to why?

You shouldn't be initialising AutoMapper in the service, you should only do it the once (eg, in Application_Start for a web app) - this is where I think your unit tests are getting a little tongue tied. Then try calling ConfigureMappings(); directly in your unit tests (or ideally just initialise the profile/mapping you need).
