Yes I've seen that but don't I have to pass in a ILifetimeScope to my custom bootstrapper and use GetApplicationContainer() to register my own types? I can't seem to builder.RegisterType<MongoDbRepository>().As<IChainLinkRepository>(); inside of the protected override void ConfigureApplicationContainer(ILifetimeScope existingContainer) { }.

That makes sense, I'll have to explore a bit more to see what fits my scenario best. The reason I would split the Products into a separate collection is just because of the advice I've heard through from the Herding Code podcast, one of the developers from MarkedUp recommended not to use internal object collections when the number of internal object could get large, I forget the exact number. Thanks for the design advice!
