This is a known problem in doxygen and still existing in version 1.8.7 the backslash is seen as escaping the ' See Bug 596872 - Fortran: Backslashes in literals are always treated as special chars

Can you see if the same problem still occurs with the current (1.8.7) version? As it might be related to the following bug as mentioned in bugzilla: Bug 674851 - Percent to prevent auto-linking in page title is not removed for navpath (bugzilla.gnome.org/show_bug.cgi?id=674851)

You wrote: "The version of doxygen installed is 1.6.1. Yum tells me it's up to date." Well 1.6.1 is a couple of years old (August 2009) the current version is 1.8.7. Maybe you should download the current version and compile it yourself and try to use this version.

When I understand it well you want to generate a German and an English version of thee documentation. You probably have to generate the documentation twice and use the language possibilities as indicated by you or use \cond constructs.

I think this is still possible within the guidelines of your company. You add before the actual code lines a start and an end tag in code and in the documentation part you make a reference.

Does the code compile? What is the exact error message, as in the code it tries to add a filename and a line number to such messages.

@Toby Which version of doxygen. I placed the 2 code fragments in .h files set EXTRACT_ALL to YES in the default Doxyfile, ran with 1.8.7 on Windows and didn't see a problem.

Can you be a bit more specific in which directories files are removed and also mention the version of doxygen you are using. In the make.bat I only see the removal line: "del /s /f *.ps *.dvi *.aux *.toc *.idx *.ind *.ilg *.log *.out *.brf *.blg *.bbl refman.pdf" In the Makefile the corresponding line is "rm -f *.ps *.dvi *.aux *.toc *.idx *.ind *.ilg *.log *.out *.brf *.blg *.bbl refman.pdf". Note also that the make.bat does not do anything with the extra argument.
