You might also check out the jruby-parser project, which doesn't need the full JRuby install. The problem with standalone lexing is that the parser and lexer are intertwined, so lexing by itself may not give you the results you expect.

Have a background thread measure the time spent, and call scriptingContainer.evalScriptlet("raise Timeout::Timeout") from the timer thread. You could use java.util.concurrent futures to help with making sure that the timeout doesn't get raised if the script completes in time.

Most likely a bug. JRuby does have a few of these here and there where frames aren't aligned quite the same. Most of the time they're small enough not to notice. If you can, help come up with some test cases where they're wrong (there should be a few, try some with block dispatch as well) and post them to bugs.jruby.org.
