If cond1 were the negation of cond2, then groupby could be used to a limited extent: A.groupby(A['A'] > 1)['D'].agg(['mean','std','count']) but here the count is not quite right since it does not further subselect only those rows where D is positive. Even if we could surmount that challenge, then we'd still have to arrange for the pairing of the columns. The pairing of the columns is not something that can be naturally expressed using groupby or pivot. So all-in-all, it seemed likely to me that we'd do better using a plain old loop.

By the way, use the timeit module to benchmark code. Using time.time() without repeated runs can produce misleading results. But in any case, unless you are dealing with significantly bigger arrays, it's unclear that NumPy will be any faster than plain Python code.

@Nisse: If it is working from the console, but not from the script, then it sounds like there is some error in the script's code which we haven't seen. Please post the first 5 lines of main.py, up to the one causing the error: debug = debugModule.Debug().

After you pull the data into Python, will you be grouping the data based on varid? Are there exactly the same number of rows for each varid?

Run the python interpreter from the console. Type import debugModule, debug = debugModule.Debug(). Is there an AttributeError? If so, type debugModule.__file__ to check the location of the file getting loaded. If the location of the file is correct but you are still getting an AttributeError, and if the file is a .pyc file try deleting it. This will force Python to re-compile the pyc file from the py source file (the next time you import debugModule).
