Because it's spliting the sequences. So if you have 4 sequences, 3 of the sequences have 4 items and one sequence has 3 items. Your total number of items would be 15. Now when you split with proportions 0.25 you end up with 3 sequences for training and 1 sequence for testing. The random part comes into the sequences, IF the sequence chosen for testing is the sequence with 3 items you end up with 12 items for training and 3 for test. IF the sequence chosen for testing is one of the 4 item sequences you will have 11 items for training and 4 for testing. Hope that clarifies.

comment PyBrain Training Multiple Output Modules
My current need is for 2 output softmax layers so I can't concatenate them. I agree however in other cases I could simply combine my outputs into one layer. As for scales there are of course numerous scaling methods to ensure that's not a problem.

My question was about output layers not hidden layers and my problem is training them. It doesn't appear that pybrain will allow for training multiple output layers.

With pybrain I am not aware of a way to setup and train multiple softmax output layers. You could use a different type of output layer that isn't constrained in the same way.
