@javlacalle Thanks for the comment. Looking at the time stamp of my answer, I would have used R 3.0.0. I think R 3.1 must have introduced efficiencies. However, the problem is still there, it has just been delay.

A hacky solution is to use a Makefile. When compiling, create a temporary copy of the file for pdf output and set appropriate flags.
