The number of branches shouldn't be a problem in itself, but if they're all working in the same module later merges might get messy. If the branches stay open for a long time, keeping all the other bits current in the branches takes time. Name the branches clearly and you should be fine.

If you're not storing it in a database and the linked 'use a file' (XML or otherwise) strategy isn't palatable, your choices for persisting something between runs are pretty limited. I suppose you could get crazy and rewrite your package source to set an internal variable. A table in a database that can't easily be damaged seems to be a decent if not good choice for use with SSIS.

You mention that these files have the same structure, yet you're recreating the type linkages. That suggests you're creating essentially the same package repeatedly, and that should not be necessary. You can pass the file name to a standardised package and reuse the linkages you already have set up. The mapping tables I was referring to are used to resolve input-value to system-valid-value, and re-reading your question probably don't apply here.

You can use the bcp utility to create format files for defined tables.
