I'm no parser-expert, but this implementation seems very hacky, relying on regexes like Gruber's perl version. Maybe take a look at a (possible cleaner) js-markdown-parser implementation as well? github.com/jgm/CommonMark/blob/master/js/lib/blocks.js

Was that a question? If so, I didn't get it. Anyway, since pandoc neither supports cells that span multiple rows or columns nor (ab-)using linebreaks for paragraphs, you'll have to adjust your table layout accordingly. I showed you one example. This table generator might help as well.
