It looks like your scipy is not correctly installed. What did you use to install it? If you are running pip, you can do pip install scipy --force-reinstall. Otherwise, perhaps try the Anaconda distribution.

It depends on the output format you want. Imsave will write to formats like JPG or TIFF. Do you just want a dump of the bytes?

Use skimage.imread to read in the file, and then write the bytes out with standard Python functionality, or with numpy's save or with skimage.imsave.

You may also want to investigate other packages, such as PIMS, xray, bcolz, dask, etc. that can handle chunked data so that you can operate on the entire set of data as one array, but without loading it into a contiguous chunk of memory.

You should be able to simplify this a bit if you use np.pad and skimage.measure.regionprops(image != 0) (which returns the bounding box as well as the cut out image).

That's only a warning, and it occurs because the data-type of your array is int32 and whatever algorithm is running is converting it to a postive-only data type. You can fix it by converting your array's dtype to np.uint32 or np.uint64.
