Seems to me like these programs are trying to maintain a 4:3 aspect ratio, and they scale/crop the image accordingly. I haven't used them before, but there may be a setting or a way to remove this restriction and work on the video using its original aspect ratio.

Instead of taking screenshots in GNOME, you can use ffmpeg to extract the frames you need from the video.

Once you have the lines, group them into roughly horizontal and roughly vertical lines using their slopes. You can then find the points of intersection on the image, which then gives you the corners of the cells. For example, you can get the corners of the top left cell by finding the points of intersection of the two top-most horizontal and the two left-most vertical lines.
