I tried to repro this using a more manageable ArcGIS grid on Windows R. I attached ProcMon to rsession.exe and I didn't see any temporary files created by Rsession.exe. Are the temp files being created by R, by raster, or by OSX?

The problem is in your data frame. Re-read the original answer and look more carefully at the solution. Note it used "y=value" (the value column created by the melt), not "y=ind".

Historically 1=1 was used for places where the SQL parser demands a logical statement; for example, a join requires something after on, so 1=1 allows you to do a full join. However, given that this is a beginner question I think 1=1 in the where clause will confuse SQL learners.
