I don't understand what you mean by a "file system in the Linux kernel". If a RAMFS is enough in your case, I think you don't need to have a separate rootfs.

Sorry I was not clear, I'm thinking about the following file: /home/***/raspberrypi/toolchain/arm-unknown-linux-gnueabi/sysroot/arm-unknown-lin‌​ux-gnueabi/usr/lib/libpthread.so (standard installation with crosstool-ng). Do you have this file?

Yes it should be have a file with this path in your toolchain sysroot.

/usr/lib/libpthread.so from your toolchain is a linker script. Can you post contents of this file since I don't get it why this is /lib/arm-linux-gnueabihf/libpthread.so.0 instead of regular /lib/libpthread.so.0

It means that when you are doing dynamic linking, your toolchain dynamic linker is different from the one on your target rootfs. You can check dynamic linker by using readelf -x .interp YOUR_EXECTUABLE

I don't know if ldd is available in cygwin, but you can try: ldd /usr/bin/i686-pc-linux-gnu-g++.exe . On linux it displayed list of shared librairies needed by an executable

Maybe it could be related to different working directory. You should check if using the same working directory as systemd, you have still a good behaviour of your application started by command line.
