use utf8; merely tells the Perl interpreter that your source code is encoded in utf8. Unless you have utf-8 string literals in your code, you have no need for that line, at all.

The error is likely at line 42. Had you provided a small sample of the program you're writing, one would be able to pinpoint the problem better. Without it, one can only wonder academically on what may cause the problem. My guess is you're not sending the serial port what you're thinking you're sending.

The answer may depend on the contents of your PerlInputFilterHandler, especially with regards as to whether it passes the control to the next handler. Please post here a small self-contained example that exhibits the behaviour you experience.
