Too bad this was marked as duplicate. I had a look at the other answer and it doesn't really help at all in your case. It looks like you are calculating Haversine distance. There are packages for that in R that might be faster and certainly can avoid all these loops. Have a look as distHaversine(...) in the geosphere package. Then, something like mean(apply(sample1,1,function(row)distHaversine(row,sample2))) would replace the inner loop. I could give you a better answer if the question wasn't embargoed.

You can also use foreach(rc=1:5, .packages="foreach") %dopar% .... In other words you can identify necessary packages using the .packages=... argument, without using require(...).

It is considered exceptionally rude to embed a rm(list=ls()) statement in code posted on SO. Someone who is trying to help you might accidentally wipe out their whole session, which could take hours to rebuild. This is why I commented it out. Do not do this again.
