Hi thanks for the help :) I modified it a bit and the final code is (Hope someone else will also get benefit) #!/usr/bin/perl # open (MYFILE, "FILENAME"); foreach $line (<MYFILE>) { chomp $line; my %seen; my @order; foreach my $elem (split /\s+/, $line) { ++$seen{$elem}; push @order, $elem if $seen{$elem} == 2; } foreach my $elem (@order) { print "$elem " x $seen{$elem}; } print "\n"; } close (MYFILE); Thank u all once again

@all- Thanx a ton, my problem got solved :) This forum is amazing. Jai ho stackoverflow @mscha-well this is not any homework. I was having few gene locus infrmn as hit but was not able to pickup the in between locus. nw I can get it :)

Well this is amazing !!!! But can you explain me bit details like what ===> s/(.) and (?=.*?\1)// is doing ? Also is it possible to have in the same order which I have put in my early query , For ex. currently I am getting EFAHU instead of EFUAH which is more helpful. Thnax a ton :)
