@Kowshik: ah you beat me to my edit. I take it you're using MyISAM and not innoDB? They use indexes differently so optimizations that work for one don't necessarily work for the other.

You'll get a ProvisionedThroughputExceededException error back if you exceed your throughput. In a production-level system you'll need to have backoff+retry or error handling in place in case this happens.

Are you worried about one entity having more than 64KB of tags, or something else? Also, there's no one solution to the lack of joins, it depends on what join you're replacing.
