Rally has a very steep learning curve, and its interface is very non-intuitive. It also makes it very difficult for developers to update their progress. This is based on my experience with it.

Actually, Manuel, I'd expect a loop going 1000000 times to get inlined more often than just going once or twice. Even so, it's going to be a small portion of the time no matter how many times it loops.

If you're the only one working on it (which it seems to be from what you're saying) it wouldn't really be a problem. You're right, it is a little backward, but with this system in place it lends itself to extension later.

Also, I still recommend setting the JAVA_HOME, as this is the more common convention amongst Java-based programs and scripts. Although, it's worth noting that more Java is built with ant than with make.
