@RakeshS one reason not to use s3fs is that it is not available in package repositories, yet. I personally wouldn't install anything like that on production servers, especially for something critical as backups.

For backups on S3, you may be interested in Duplicity: duplicity.nongnu.org -- here is one example on how to handle access keys (brainonfire.net/blog/…), maybe that would work for you.

Not possible AFAIK. Creating a temporary config file and removing it afterwards (or just replacing the keys every time) could be a workaround, quite ugly though. By the way, is there any reason you want to run backup scripts from PHP, not cron?

Great, that worked. Now my recovery plan is shorter -- just hg clone /repo /newrepo; mv /repo/.hg /repo/.hg.bak; cp -R /newrepo/.hg /repo/.hg. No need to pull/push indeed.
