I've noticed that if I disable "write-back" cache on the disks the problem goes away. Though I find it strange that FlushFileBuffer doesn't flush the write-back buffers.

@DavidHeffernan: Running as a service is probably the proper solution. However, as I had problems when starting using the task scheduler (similar to running as a service) I do not dare to do that right now without significant testing.
