Rename one dash (-) at first (e.g. to a single underscore _), then rename two (e.g. __) to a single dash. I can't test whether it works because I'm not on Linux right ATM. Otherwise I'd have posted as an answer. Another options could be to try rename -- -- - file

Of course it doesn't: the shell interprets the quotes and the command just gets --

-- means "the end of the options" for programs using getopt (such as rename). The solution is most likely to find the way around that. Perhaps you could translate - into something else first (e.g. _) and then replace that?

@user3309054 The first BufferedReader you created there is probably reading all your input, causing the next loop to have nothing to read. Putting the reader instantiations before the loop avoids that.

You can not automatically protect against classes that do not implement their contract properly. Being a decorator, PrintWriter can only trust the contract of its delegate. If you're worried about something subtle like this breaking, write an automated test for it.

That is certainly a safe route, but flush "commits" what you wrote (whatever commit means for that stream). Doing that every time can incur quite a performance penalty.
