Could you provide the relevant parts of the output statistics, e.g. (in)correctly classified samples? Also, did you try classifying your training data with your model? That should give you a very high accuracy and could serve as further debugging info.

Weka is pure Java, so yes. You can look up the source code and see what is executed with the given arguments, so you should be able to include this in your own program, if that is what you're asking.
