So doing a little further research, it appears that making a custom Sink allows you all the control you need to write a single record per file.

Thanks very much for the clarification: and in fact worker failure or backup workers are almost certain to result in the issues you mention. So do you have any alternative suggestions for being able to write one file per record in this example?

I'm not sure, but if you're making more than one connection to the db then the data doesn't persist. See here: sqlite.org/inmemorydb.html. You may need to add the incantation '?cache=shared' to the end of the jdbc uri.
