have you look into Jython? that can help you running the python con within java. The copy can also be achieve with java, which can lead to the elimination of the second script. The third and last script which only starts hava can also be managed by your UI. With all the pieces in java you can now just create a state machine that is started within the gui.

If you loop through all files you are retaining the data about all of them in memory at the same time, causing performance problems. Also is easier to recover from processing one file and resume from that file forward, than having to restart the process from scratch cause you work all files at once. In term of reading the whole file, it is wiser to read by chunks, same principle of saving resources. you can either go with reading N chars/bytes or read one at the time, but i wont go with reading the whole file. Remember you need a buffer to retain the contents.

Not sure of what you are trying to achieve here, if what you want is to identify which thread is calling the onDraw method you should be able to use the Thread.currentThread().getName(). Since the thread holds no data of what is doing you should explore using the Threadlocal class to store values for the thread, keep in mind that you need to call the remove method of the threadlocal class one you are certian that you dont need the value anymore. If you provides further details of what you intend to achieve i might be able to help a little more.
