I think Knockout defines its own require function that can mess with the Require.js one if the order is wrong.

Well, basically Chutzpah will put those in the same order in the HTML file it generates. So you need to figure out for your references how you would make it work if you were just building a HTML file manually to run your tests. Then tell Chutzpah to do the same

That is odd that it works in the IDE but not the build file. If you file an issue on chutzpah.codeplex.com with a repro I can take a look. However, you should be using Chutzpah's compile setting (read about it here). This was released in Chutzpah 3.2 and it allows you to tell Chutzpah how to compile the code to JS (or if it should just assume the JS is compile externally and where to find it). This is the recommended way for using TypeScript with Chutzpah now.
