comment WPF Send click through control
What you should do is capture all mouse events as normal on the window. Get your window position on the screen and add the mouse click position to that. After you have an absolute position on the screen where the mouse was clicked you need to send a global mouse down event via P/Invoke.

Hmmm.. I'm wondering will this work if two polygons are side by side and share a vertex. I dont think so.

I think I got the code for finding all polygons (the link in the update). Also I think this is the solution. I will leave the question open for a bit. Thanks :) They only overlap in the sense that smaller polygons are part of larger ones.
