That's correct... there might not be CPU contention, but if you have only one disk, there will be i/o contention. Regardless, Hadoop is not meant to be run on VMs on a single machine... It is possible to set it up. VMWare has white paper on how to do this and it's not easy. You should either do a bare metal setup using multiple servers or use EMR or run your own Hadoop distro on AWS.

When you say virtual cluster, is it running on the same machine? How powerful are the VMs and is the physical machine able to support all the VMs?

this should probably be changed to the following command... join -t -1 3 -2 1 -o 1.1 1.2 1.3 1.4 2.3 <(sort -t $',' -k 3,3 file1) <(sort file2) in order to sort by the correct join key

there's probably a bug here... afaik join only works if the files are sorted by the join key. since you're calling sort on file1, it will be sorted by column 1 which is not the sort key

TableOutputFormat does not write to HFiles. It will use the same Java API to write to HBase as clients would. This means that using the TableOutputFormat will still write to the WAL and the memstore. Clients do NOT talk to HMaster. Clients will talk to ZooKeeper to get the location of the -ROOT- and .META. RegionServers and talk directly to the RegionServers. HMaster is not involved. This post gives a good explanation of how thrift communication works. stackoverflow.com/questions/10919618/…

Since this answer was accepted over mine, I'm assuming that all the OP wanted was to add the hadoop jars to the classpath. I thought the question was asking about how to do distributed computing in hadoop that is NOT a MapReduce workflow.
