How are you deploying? Do you have dev / QA / Prod domains or is everthing on the same domain? for example, we use Wix to package the code and we have distinct domains for dev, QA and Prod. This way we can package different versions of files such as config files e.g. dev.web.config / prod.web.config and the MSI generated by wix will deploy the appropriate file depending on which domain the installer is running in.

Sounds like you are trying to add the solution from a folder on your system that is mapped to a workspace on the old server. If so move your solution to another folder on your hard drive, open it and try and add it again. If that doesn't work then try changing the server mapping in visual studio

Could you elaborate on the versioning / signing issues? A rebuild shouldn't affect the signing. My instinct tells me that msbuild is behaving correctly. My concern is that if you do disable this behavior, you'll have problems when you change something in project B that does have an effect on project A
