Why is sending the server version is not ideal? I mean no client should use it in anyway and it may have security implications. In my opinion it should be disabled by default or am I missing something?

I can't access the user database shibboleth is using. All I get from shib are a bunch of http headers: givenName, surname, uniqueId and so on. I use the uniqueId to create and link a user account.

I'm not quite sure what you mean by validate them against your identity store just for assertion. Could you elaborate on that? I understanding is, that the Apache Webserver, which is running on a different machine in my case, just adds headers to the http request. How could I, from within my Java Application Server, validate something? Where would I find the identity store and how to access it?

@AlbertHendriks it doesn't seem to be possible, at least I haven't found an easy solution. What I ended up doeing, is using docx4java.org to generate .docx files containing the HTML. As it turns out, our users are quite happy getting Word files instead of PDF, so I'm good with that. It may however be possible, to convert the resulting docx to pdf, but I haven't tried yet. By the way, docx4j seems to use code.google.com/p/flying-saucer under the hood to import the HTML.
