It should not be necessary to allow containsAll with a collection of a supertype of E. I argue that it is necessary to disallow that call with a static type check to prevent a bug. It's a silly contract, which I think is the point of the original question.

This is a great use case for single step debugging. The code calling getTraitDominance compiles. Figure out how you managed to convince the compiler to allow a list of Organism to be treated as a list of CodominantOrganism by stepping through the code until you hit the unsafe cast or array operation.

The variable called population, not the class, is what we need. But I contend that the fact that this code compiles and runs at all means you're doing something else unkosher. "Erasure", while an abomination, is probably the wrong punching bag in this case.

The compiler is not throwing this exception. The runtime is throwing it. The type O is correctly resolving to CodominantOrganism at compile time, so there must be some other non type safe shenanigans going on at runtime.

Show us the package declaration at the top of the SelectionSort class, and the package and import declarations in the timeQuickSort class. If they aren't in the same package, you have to import the SelectionSort class to be able to access it.

I don't see a SelectionSort.sort() method with three arguments. There's just the one with one argument. Are you trying to sort a subarray of array? I suspect this question has nothing at all to do with generics.
