Doesn't this depend on the speed of segment-list.find_first_greater(current.end)? Are we not essentially iterating over the segments for each y level?

I am writing these maps out in order to manually select regions of my data that have specific characteristics in the layout of their reads. If I have a lot of reads stacked up they end up being squashed into one wavy rectangle. At that point, the map still shows me something, even though it would probably be better to turn it into a histogram. You raise a good point though, I might be heading down a rather irrelevent path.
