I'm working on a site with a lot of pages which each have their own copy of the GA JS code. I'll eventually be making this dynamic in a footer but in the meantime, could I just add this high up the page in the header and it'll disable all calls to GA?

I just tried it. It did not work for me. In fact, puphpet installed 5.5.9 despite me selecting 5.4. php -v shows 5.5.9 before and after the provision command. Perhaps it is just not working for Ubuntu 14.04?

This is likely to be related to apache and php-fpm config rather than anything Vagrant specific. You should check that apache and php-fpm are configured correctly.
