Simply overwriting a file with a copy somewhere would do it? Using 'git checkout <file>' could also be the culprit. Or having the file open in an editor and re-saving it then committing the results...

add some 'ls -a' commands after the rm to see what files are sticking around. that might give you some clues.

Try rephrasing your question to not use the ambiguous term "refreshed". It has not accepted meaning as far as I know. Perhaps you mean "rebase"? or "merge"?
