you can just start up from the begining. Your project doesnt look big to me. make a backup of your old project (java file) and just start with a new maven project in eclipse as explained earlier. Then just copy your *.java files to your new Project in folder /src/main/java.

its because your eclipse project was not created as a "Maven project".you can go a create a new Project in Eclipse: File -> New -> Other. then select in the Wizard "Maven Project". in then configure your maven as Webapp archetype. is it ok ?
