Convolution can only be applied to regularly gridded data, whereas what you have is a collection of points. I think you are looking for histograms, not convolution. Try binning the data using matplotlib.pyplot.hist or numpy.histogram and plotting that.

mypath is not a file path, it's an internal path in the hdf5 file (or at least, that's how I read it). runpath should be cwd in this case

It would help to see some other diagnostics (e.g., chi^2) and, as Slater Tyranus said, the plots with the same X-axis. It's really not obvious that the two fits are different except in the dispersion is halved in the astropy fit. This question may be more appropriate for the astropy-users list (astropy.org/help.html)

Yes, that's right; 'predicting' was a poorly chosen word. Your approach is good for converting all signalling nans to non-signalling (assuming that is what np.nan is), but doesn't (cheaply) say whether they're there in the first place.

It is at least as common to have the image in HDU 0 as in HDU 1. If there is no image in HDU 0, hdu_list[0].data may either crash or return None.
