Forgot about this question, but I believe the issue turned out to indeed be some stray code that had a SetWindowPos() as a side effect that shoved their z-order more than expected.

Two of the machines here that exhibit this problem appear to have different graphics cards; one is a 'mobile intel 965', and the other is the integrated 'intel hd graphics'. Intel is the common thread there, though one is just a part of the CPU and the other's an actual discrete card, I think.

This is actually in the absence of any alpha channels, as I've simplified things down to narrow down the cause; the only transparencies in the test are from window regions. And I've tried it on quite a few machines, and most of them do not exhibit this problem -- it's just a handful of machines that actually have this problem, but for those machines it's reproducible every time.
