This was done in Mathematica, using the drawing tools. Circle, line, set the width of the lines, choose a dashed style, pick a colour, and so on. As for the code, I typed in Graphics[Circle[{0, 0}, 1, {0, Pi/3}]] and pasted the arc into the graphic I was working on.

I think recent Quark software does handle PDFs but EPS is still a better option generally, as it's designed for that task.

Sorry i can't provide a helpful comment, but I'll just say that my experience with Mathematica improved a lot when I stuck another 8gb of memory in the computer to go with the 4gb I already have. Mathematica crashes about half as often, now...

@acl I think all the red points are somehow rotated 90 degrees counterclockwise relative to the points they're referring to - at least, that's something I noticed on a simpler image

Yes, that's good. The Flatten[...,1] didn't occur to me from reading the documentation on ImageData - I thought that was what you got straightaway, but it seems there's an extra level or two to deal with.
