I am having a lot of problems trying to compile a pdf with bookdown. Html and word formats work perfectly fine. I am runing Windows 10 64 bits.

I installed the lastest complete version of MiKTeX. I also tried the Basic and it did not solve the issue.

I really do not understand why it says latexmk.exe is not properly installed.

It is located in this directory: C:\Program Files\MiKTeX 2.9\miktex\bin\x64\latexmk.exe

In addition, when I run: 

bookdown::render_book("index.Rmd", "bookdown::pdf_document2")

in R, latexmk seems to work. This is the output from the latexmk.log file located in: C:\Users\Mario\AppData\Local\MiKTeX\2.9\miktex\log

Although I'm still not sure about the root reason, but I found system2('pdflatex', 'foo.tex', stdout = FALSE) didn't work when debugging with the OP. I have provided a fix in the rmarkdown package on Github, which basically falls back to system2('pdflatex', 'foo.tex') when stdout = FALSE does not work. It seems redirecting to /dev/null does not work on certain Windows platforms.
