I am trying to build chorny for an embedded linux system. I am able to compile, run and sync time currently. I can also enable authentication using MD5 and that works as well.

I can't figure out how to enable SHA hashes. Using it would be when build the package but there is no option in configure for that. Has anybody done this before?

This is the output if i set the hash type in my chrony.keys file to SHA1:

Secure hashes require either tomcrypt or NSS and will be enabled by default at configure time if either of those libraries are present on your system.

There's no configure option to enable them, but there are options to disable them:

--disable-sechash      Disable support for hashes other than MD5
--without-nss          Don't use NSS even if it is available
--without-tomcrypt     Don't use libtomcrypt even if it is available

The -SECHASH in the first line of your chrony output indicates that either the secure hash options were disabled at configure time, or (more likely) you didn't have the necessary libraries installed.

If development files for the Nettle, NSS, or libtomcrypt library are available, chronyd will be built with support for other cryptographic hash functions than MD5, which can be used for NTP authentication with a symmetric key. 

The -SECHASH indicates the chrony version compiled without Nettle, NSS, or libtomcrypt, so if you want to use the SHA keys, you could install it through source code.
While in Alpine 3.8, I install nettle-dev library:

the Features show that SECHASH is enabled. So this version does support SHA1
