Found a solution:

In mocks.ts

import {ModalController} from "ionic-angular";
import { mockApp, mockConfig, mockDeepLinker } from 'ionic-angular/util/mock-providers';

export class ModalControllerMock {
    constructor() {
        return new ModalController(mockApp(), mockConfig(), mockDeepLinker());
    }
};

In spec files

spyOn(modalControllerMock, "create").and.callThrough();
