I'm trying to get the list on the right and the hi (logo) on the left to be on the same level and inside a black 1px solid border with a white background.

I've tried putting a div around the entire header and nav called #top but only the header section receives the css div id=top instructions.

Please point out anything else you see I'm doing wrong. Like am I over doing the ID's, Classes and Divs?

You've got some unnecessary <div class="clear"></div> code here. Clear clears everything on both sides when using clear: both; remove them and place only one just before the #top closing tag and some extra css is need.

I've provided an example below (though you could use flex items if you wish to change the html a bit):
