I have a FASTA file that has about 300000 sequences but some of the sequences are like these

I want to delete all the sequences that contain the letter x in them, how can I do that?

  • @zap I want to delete all the sequences that have X in them so the expected result for this example would be just the third sequence, the first and the second sequence will delete because they have X in their letters Oct 12, 2021 at 19:32

    @khashayarehteshami If you are still having trouble, try: no_X_FASTA = "\n".join(["".join(x) for x in re.findall("(>.*\n)([^>]*)", text) if "x" not in x[1].lower()]). Works by separating headers from sequence in pairs, then applies conditional (in this case, looks for sequences that do not contain "x"). I then re-built into the original string structure, but you may find the delimited list format more useful.

You can match your non-X containing FASTA entries with the regex >.+\n[^X]+\n. This checks for a substring starting with > having a first line of anything (the FASTA header), which is followed by characters not containing an X until you reach a line break.

For example:

no_X_FASTA = "".join(re.findall(r">.+\n[^X]+\n",text))
